Dan, shooting at lower magnification and enlarging later is no magic bullet. It may well be that the result may still be unacceptable, but I think it is worth trying when DOF is your major concern.
You can, of course, run into "empty magnification" Where the image gets larger but without any increase in detail.
Yes, results will vary depending on the two lenses and the film being used.
Harold, or anyone interested, I've seen some wonderful cinematography of models done like you describe with a short lens on an inverted periscope. The results were very realistic. These were done with a very elaborate setup, a big XY rig with motor drive, I think computer controlled. On the other hand, some model makers have photographed their work, also quite realistically, with a much simpler setup but again using very short lenses, the basic idea being that everything, including the lens, is in similar scale.
