    I think it is not the scanner, but flaws in your film.

    Scan it rotated 90 and see if the lines also rotate.

    In this way Vuescan avoids having to detect the holder to automaticly swap the lens. This suggests that decision to swap the lens is made by Epson Scan and firmware simply obeys.

    The way the camera makes the shifts may be undisclosed, for example shifts can be sub pixel matching sensitive area size inside the pixel.
