Can you use a Schneider 95mm Center Filter (#4b) that was designed for the 72mm f/5.6 Super-Angulon XL Lens, with the Schneider 90mm f/5.6 Super-Angulon XL Lens? Or the (#4a) that was designed for the 90mm with the 72mm?

They both use 95mm filters. If not why?

I read that the filter factor is different by half a stop.

Just me, perhaps, but I leave the IVb on the 72mm where I do not normally use anything on the 90mm. Schneider (hopefully the link will work) recommends the IVa as a substitute for the IVb on the 72mm lens, but not the reverse:

You might end up with the center darker than the corners.
