What make and model is your scanner?
Were you directly on the glass, or were you using a holder of some sort?

A quick search found this thread: http://www.largeformatphotography.info/forum/showthread.php?76498-Problem-with-the-scanner-Imacon-Flextight-Precision-III You may be missing a tooth on your tension belt.
Or, you may have contamination on your light tube: https://www.flickr.com/groups/17465129@N00/discuss/72157640986723514/
Or you may need new belts and/or a new lamp: https://www.flickr.com/groups/17465129@N00/discuss/72157627111211764/

I have had the same issues with my X1. Solved by cleaning off the light bulb. Now I use a dust cover for the machine when not in use.
